3D Effect Only Showing Double Image
Title is self-explanatory. Whenever I turn on the 3D effect, it just duplicates the screen and slightly offsets it with no depth or anything to it.

Hi!
The 3D is obviously ghosting.
Caused by the upper screen unfortunately. It's either the screen it self or the ribbon cable.
Replacing the upper screen is probably the only way to fix this...
I'm not gonna lie, it's very hard to fix this, but worth it!

Did you buy it secondhand? It might be a cheap replacement upper screen that the previous owners bought. I had one of those screens as well, and it's total crap. Although it does have the cables for two screens, it only have one working screen and the other is a slab of glass. The 3d image is only displayed through one screen, which would only show double image, when originally it's supposed to be two screens displaying slightly offset images to form a 3d effect. Sadly, the only thing you can do is replace the upper screen with a secondhand replacement salvaged from other 3DSs, or spend a load of money on a new upper screen that actually have two separate screens.

Also, I would advise you to replace your circle pad as well. It looked very worn.
