I need to buy a 3rd party LCD/Screen assembly for my iPhone 6S, to replace a broken one.
The seller notifies me that the functionality of the 3D touch will be lost.
My concern is that, if I restore or upgrade my 6S in the future will I be getting the Error 53?
Does anyone has information about this?

Just take the phone to Apple Store and have them replace the glass. The iPhone 6s is still so new and expensive to repair. I've only seen a few phone suppliers even selling the 6s screens. I just check Apple website it's $129 can't beat that price plus keeps your warranty.

error 53 is when the home button is replaced

yes,it will. The seller is right. the original display actually also has no 3D touch and touch ID. but in the final part of the assemble, Apple will active those future by spacial equipment. The SN of logic board and match with the new display. If you do it by yourself, it wont be active, and you can never upgrade you iPhone. Once you upgrade you will get Erro 53
