Hard Drive Access enormous slow?

according to my short description I have some trouble with an MBP Mid 2012, here is the prob:
Since a few days the device was getting really slow. Every action within the GUI is rally fast but as soon as it comes to accessing the hard drive the beach volleyball of doom appears for about 1 minute (cpu 95% no action, 6 of 8 gb ram are unused). First thing I suggested was the hard drive being damaged. So I installed a complete new and fresh formatted drive which was used in another MBP (2009). I know this hard drive is 100% working.
Unfortunately accessing this drive is also damned slow. In my opinion that means that the error has to be somewhere between the drive and the logic board.
Everything that could be caused by a software problem has been checked. I also reseted every RAM you can think of.
Apple Support checkt also everything that could case that slowness but wasn't able to help me at all.
The MBP is nearly new. It was always treated very carefully and has not even a single scratch on it.
Does anyone has an idea or hint what could be damaged?
