I think you're going to need to bring your system to an Apple Store to have them take a look at it.

I've never encountered a keyboard issue like you describe here. The systems firmware doesn't have any means to over-ride the keyboard at boot that doesn't still have problems after the boot up.

The only thing I can think of is the keyboard firmware needs updating. Review this Apple T/N: About EFI and SMC firmware updates for Intel-based Mac computers. Make sure your systems firmware is at the listed level or newer. The OS installer should have updated it but I've seen a few cases the installer failed to install the needed updates. Which is why you'll need to visit an Apple Store as they have some tools to force it.

SMC Update was installed.. but EFI update tell me "This update requires OS X version 10.8.5 or 10.9.5" i must use OS 10.9.5 for this update ? i cant use it in mac sierra 10.12.2 ?

da

Sierra has a newer update within the OS installer. The point here was to check before you applied "Make sure your systems firmware is at the listed level or newer"
