Which part to buy to repair?

Good afternoon,

After charging my MacBook with a charger with less watts (45W), it works fine, but does not charging with my normal charger (60W).

Will I need to replace the motherboard or the MagSafe 2 DC-In Board?

Yes, the charger works well on other MacBooks. After charging with less watts, the charger controller does not work.
